How Long Should The Integrity Check Take?

Mine has been running for 2 hrs now. it seems to be stuck on (depending on whether it goes bottom latest or top latest) jrAction or jrMailer. Can I just close the window without harming my Jamroom? I am using the Chrome browser, and I have the little round circle meaning busy in Windows 8 going around and around.

It should just zip through all the modules and skins. If if stops there's probably been an error somewhere.
Its ok just to refresh the page to get out of the modal window. Do that then check your logs to see if there's any clue there as to what went wrong.

Looks like the browser itself froze as there are neither debug or PHP errors listed in appropriate section.

Try running it again and see if it works - if it hangs, it's usually due to a PHP error of some kind, which will show up in the "PHP Error Log" section of the site activity logs.
