I can't remember who on the JR Team was fixing it last week, but they said not to do any Ning archive importing until it was tweaked. (sorry tried searching but no luck). Did that ImportTool fix get completed yet?

Is it now ok again to do a Ning archive content import again?
I'm planning to import a fresher archive over the old one, to see how that tests.

Yes, its ok now - Get the latest version from your marketplace.
I've also updated the docs. The new version works a bit different to previous versions wrt 'Media Management'. If you're doing a fresh import, check the docs.
