Hello there, I was wondering if the family tree provides functionality for polygamous families whereby a man has more than one wife and the offsprings are connected to the appropriate wide node?

Yep - Genosis handles this. For example - if you go here:

http://johnsonfamily.talldude.net/jacob-marmon-johnson-81

You'll see Jacob was married twice. On his profile you see all his children. If you go to his first wife's profile however:

http://johnsonfamily.talldude.net/mary-ann-f-davidson-82

You'll see her children - and if you go to his second wife:

http://johnsonfamily.talldude.net/martha-ellen-mozingo-3454

You'll see just the children she had with Jacob. You could have 10 different wives with different children if you want - there's no limit.

So in creating these profiles, are there any special rules to ensure the integrity of the hierarchy; i.e. should each child be created under the mother and not the father?

There's no special rules - you can link (or unlink) a child profile easily from a parent - so for example if you add a child it will automatically be linked to ALL parents - then just click on the small "X" in the child profile next to the parent name to unlink them from the parent that is not the real parent. Similarly, if you link a child to the incorrect parent, you can just click on "new parent" from the child profile, then "link to existing profile".

Once you've done it once or twice you see how easy it is.

I have made all suggested amendments and all relevant offsprings are assigned to the correct respective mothers. However, the all children are still showing in the timelines of the wrong mothers... Is there a way of rectifying this?

Am not a Genosis expert but Jamroom Timelines are a record of what happened on the Jamroom site itself so it children were erroneously allocated to the wrong mother but things have since been fixed up, the timeline is not updated retrospectively. Hope that makes sense?
As Master Admin, you can always delete these timeline entries individually.

Just realised that 'Timeline' might mean something different on Genosis to what it is on other JR systems. If so, ignore the above !!
