Using Jamroom
You can check the error logs to see why the integrity check didn't work.
System Tools > Acitivity Logs > Debug Log
/core/debug_log
And
System Tools > Activity Logs > Error Log
/core/php_error_log
You might also check your "System Check" to make sure everything is setup correctly,
System Tools > System Check
/core/system_check

From what I understand, and I'm sure someone will jump in here if I'm wrong, but when you create new entries on your tree, you are creating new profiles on your site, you can then set that profile status to one of the following:
researching - still researching the profile
verified - the profile has been verified
questionable - the profile is questionable
end of line -the profile is the end of the family line.

Try changing those directories to 755 instead.

You'll want to set the default index to Profile Index (default), not timeline, to get the Home link to show on the profile menu.
